It is called opt.tools, or at least that's what the program is called.
This is what it says:
Project is missing: C:\Program Files (x86)\Steam\steamapps\common\Godot Engine/demos/plugins/customnode/project.godot

While I don't know about the errors you mention, you can control whether the console window is open or not via the main menu in the editor.
