Every time I create a node, save the project, and quit, my progress is completely undone. Am I saving the scene wrong? Is this a bug? I can save perfectly fine on my other project.

Try creating a new project and see if this happens. If it does, try reinstalling Godot. If it doesn't, try tracing back your steps on the project you are working on and see if something else is affecting it. Other than that, I recommend to try to re-import the project.

I was having an issue where every change i did got reverted e.g. i would change something in a template scene close the template and when i reopened it every thing came back, I also noted the 2 times this has happened was after adding a AnimationPlayer. After reading this post i started to play around with the player and i noticed that when i turned off the "Reset On Save" (3rd option down for me), my saves where once again sticking hope this helps some one out there

This is a bug for sure. I'm going through the same problem. Every time this happens, I have to create a new project and port everything there, which slows down production a lot. It gets in the way too much! And also if you try to "save as" it doesn't allow overwriting. I'm using the latest stable version of Godot 3.4.2. Please check this as it is a bug that was present in previous versions. Look at this post is from 2020 and it hasn't been fixed yet.
